The Commando Ship (sometimes called Command Ship) is the first ship the player gets in the game. It is a hybrid ship that has both weapons and a sizeable cargo capacity.
The Commando Ship spawns from your ark at the start of most game modes and can be replaced at a cost of 3500 credits if it's destroyed. According to the Data Log, this replacement is called the Omega Protocol designed because "S.A.A.T. scientists took potentional failures on the part of the human Captains into account when designing the Ark".
With the Deluxe pre-order version of the game, you unlock a special Sea Leopard Skin.
